Default Aftermarket Stereo (deck)

I have a 2001 Jetta i had a After market Stereo install all was good until the engine light came on . I took it to the dealer ship to find out what was wrong with it . So what the Dealer said was that they could not get a reading from there Computer because the aftermarket Stereo(deck) is pulling up a alarm code. So i needed to uninstall the deck and then get them to hook it back to the computer and then i found out what was wrong.(Not related to the stereo) . Bit more info Alpine deck with steering wheel controls,hook the deck up with the same wires as the factory deck . So what I'm trying to say i there a special way to hook up a Aftermarket Stereo so the dealer computer will work properly and i don't need to remove the deck ? Or maybe i can just pull the fuze for the stereo and that mite work?!
Any info would be grate.
