Default 97 Jetta Auto Problem (HELP)

I just bought a 97 jetta for my wife and the car had sat for a year and a half before I bought it the car had a miss and I did not drive the car until after I fixed this problem. After driving 2 times about 8 miles each coming back the car downshifted and would not upshift unless you tach it to about 5000 rpms and after that it was fine. Since then the trans shifts pretty decent but now and then it wont shift unless you tach it up or shift it by hand but most of the time works decent just acts up sometimes. Just trying to figure out whether I should put anymore money into this car already put $600 at dealer for fuel pump. Also put new battery, plugs, wires, cap, rotor, fuel injector and coil. Just bought new water pump tensioner all belts and timing belt thermostat and have not had this stuff installed yet because I dont wanna waste anymore money if the transmission is shot. Someone please help.

Maybe check the clutch or torque convertor?

problem with 1998 jetta? the fuel pump system has been shut off from what i read in a chiltons book but need the activation code. how would I go about that?
