Default Burning wires 67 beelte

[8D] Hello; I have a problem with wires melting on a 67 Beelte (retrofitted with a Bosch alternator) and I'm looking for advice. I've had the car for about 3 months. I put a new engine it and it ran great until the battery appeard to be dead, but when I went to jump it, I found a mess of burnt wires that weren't there before. As the alternator job was mickey mouse at best, I'm in the process of installing another wiring harness that is designed for a 12v alternator. However, I'm wondering why the burning wires happened to begin with, if it was related to the engine changeover, and if the voltage regulator might be bad as well. Also, when I got the car, the brake lights weren't working because the wires to the master cylinder were not hooked up. So... how do you test the voltage regulator? Could the engine or master cylinder be related to this? Does anybody have any good ideas?
