Default Unlocking, trunk and fuel door problems

I have an 07 Jetta that is not unlocking or locking with remote. Sometimes unlocking it with the key sets off the alarm. The issue then progressed into the trunk or fuel tank door not opening from their button. The trunk won’t open with the remote either, instead it opens mainly from the unlock button on the driver door. The trunk will also open sometimes from the unlock button on the remote. All the evidence lead me to believe it was the wiring harness boot on the inside of the drivers door since these cars are prone to having something wrong with those wires. However, after opening the door panel and testing the wiring everything checked out. I even checked the wiring harness in the trunk and tested the wires and they also check out fine.

I’m thinking the problem is either the door module or it is the comfort module in the computer.

Has anyone else had these problems and fixed it? What do you think?
