Hi hash.

I don't know about Mk3 Golfs but my Mk1 Golf had rubber grommets at each end of the sils. These were visible under the wheel arches.
One of the rear grommets had come away and so water and grit thrown off by the tyres was being washed down the sil. The grit helped to block the drainage slots in the bottom of the sils and I ended up with water getting into the floorpan of the car.

This may be worth checking on your vehicle.

Wet carpet often does smell so that would explain the odour.
I'm not sure why it was more prominent during the latter part of Spring though; maybe the problem existed all year round but you only noticed it at this time due to circumstances.

If water is getting in around the floorpan and silsas opposed tothrough windows and sunroofs, then the times at which the floor gets wet will be markedly different.
i.e. If it were coming in around a window then the floorpan would get wet whenever it rains but if it were coming in via a sil then the floorpan would get wet whenever you take the car on a wet road - even if it is not raining.

Some strategic investigation might be called for.

Check weatherstripping around your windows and doors. You just have to make sure that the doors are sealed up. With that much moisture around, a small leak in the stripping could lead to some problems. And eventually causing the mats to become wet.
