Default Hesitation with lite/ medium throttle application

I am new so bare with me. I have A 99 Jetta VR 6. I have developed a hesitation while applying lite to medium throttle application, but when I push a little harder in the throttle the car takes off like a rocket... I am stumped, not sure what would causes this, maybe vaccume ?
Also when the car warms up its not as violent, and this also triggers my EPC and I lose acceleration .Can I get so advice please and thank you

You need to get your motor scanned (preferably with VAG-COM\VCDS) for any error codes logged in the ecu and post them, that will save a lot of guessing.

They won't scan my car cause of after market stereo

Who won't scan you car? Aftermarket stereo's do give faults code.

They say that if the stereo is installed wrong it will fry there computer,
But I did take the air box and intake apart today and cleaned it up. That corrected the issue and my car is back to 100% running condition
