Default Engine sputters when it rains.

I live in kodiak AK and we often get rain for days at a time. I recently bought a 2001 Jetta for a commuter. I have noticed when we get a lot of rain the car runs rough. It sputters and the check engine light flashes. The car runs normal the rest of the time when its dry. The body is in good shape so im not sure where and how the water is getting in. The problem starts as soon as I start the car and seems to go away after ive driven for a while. Any ideas?

If it rains alot where you live you could be getting water in the ecu & connections under the carpet passenger side. Check the heater intakes aren't blocked with leaves and debris.

Its hard to say whats causing the check engine light (MIL) without you get your motor scanned for any error codes logged in the ecu and post them.
