I have a 2000 GTI VR6, so this may not apply, but I've had two occasions where she wouldn't start. The first was due to an accident I had. There's a connector block located under the battery tray that contains roughly 10 or so wires. I had hit a guardrail with that corner, and it seems the repair shop didn't catch that the connector had been compromised. I was driving down the highway when a puff of smoke came though the A/C vents and the car died. My mechanic figured it out (I couldn't), and spliced the 10 wires directly to each other after cutting out the melted connector block.

The second time was caused by my after-run coolant pump being jarred out of the rubber ring that holds it in place (coilovers will do that :D ). A hose tweaked slightly, and it shot a perfect stream of coolant into the cam position sensor (Hall sender) connector. I replaced the sensor, cleaned the terminals with contact cleaner, and she fired right up. Hope this helps.
