Default CRANK SENSOR not being recognised by computer

Hi Folks,
Please we need help. My husband has just changed our 2005 BKD 2.0l TDI engine to a new second hand 2007 BKD TDI engine, everything seems okay at first. Engine was hard to start and after a while at idle turns off.
a mechanic put a scanner on our computer, and it stated that the crank sensor is not shown as connected. My husband has swapped sensor to our original and the ECU is from our original engine. He has checked plugs and wiring in case he damaged the wiring harness when he swapped it over to the new engine. so far nothing has helped.
A post send we have to try and drive the car for the computer to relearn the new set up?? does anyone know if this is true.
Any help would be greatly appreciated. The only thing we have not done is taken the car into the vw dealer. That will cost. So much for the company saying just swap your wiring harness onto the newer engine. We are in Australia.

I have sort of a similar issue that my golf mk4 akl woudnt start the next morning after i drove it home, it would randomly start then had a bit hard time starting a couple times and then wouldnt start at all, no CEL and vcds doesent show any trouble codes. Still havent figures out whats wrong ive replaced ecu,crank pos sensor, ignition coil, main relay, cleaned grounds,
